The Kenyan narrowly beat Botswana's Letsile Tebogo clocking 9.92 seconds, while Tebogo came second in 9.93 seconds.
Ackeem Blake was third in 10 seconds ahead of his fellow Jamaican and 2011 world champion Yohan Blake.
The 27-year-old Kenyan becomes the first Kenyan to win the 100m Diamond League race and heads into the 2023 World Athletics championships high in confidence.
It has been a slow but steady improvement from Omanyala, who finished third at the Rabat Diamond League before back-to-back second-place finishes in Florence and Paris.
In Budapest, Omanyala will be hoping to make history again.
